Have you tried the smaller less decorated venues like the Off Broadway Theater that I think the German Concordia is renting til they are rebuilt?
The German Concordia is now rebuilt. As well for venue the Army, Navy, and Airforce Veterans Club would work. Both places would give you a clean slate to work with and you could decorate yourself.
Tracy_Fisher who posted is a great decorator and her business rocks. I was going to go with her but didn't have the funds in my budget. DIY could be your friend, just like it has been mine. If you need any other info or want more help give me a buzz.
I would suggest RSVP Event Design for rentals and design ideas. They are great at using non-traditional items to create the theme and atmosphere you are looking for. Even if you don't use their "planner" services, the rentals are inexpensive and staff are creative!!
When it comes to venues - it depends how much DIY or catering you want to do, but there's PLENTY of unusual venues (even some restaurants rent out... Amigos/The Ivy/The Fez).

If it is a venue you are looking for, Louis Pub is a great non-traditional venue. We loved our wedding there, and everyone raved about the food. For flowers we used Blossoms on 8th street, and Carla was very open, and suggestive and I am sure could come up with something that works for you. We worked with Shelia at the Rent It Store, they have lots of different things you can rent, in many different colours, and are great to work with. I see that Brenda from Sugar moon Cake co, responded already, she did our cake and we loved it. She is very open to suggestions and I am sure will help you come up with the perfect cake that isn't pink or fluffy. Good luck. And stick with your guns, and don't let anyone push "pretty in pink" on you.

Oh, I wish I had seen this post earlier.
I have no venues to suggest that have not already been named, but as a photographer and something of an avid costume & history fan, I highly recommend the university as a backdrop for the wedding portraits. Here's an example:
I took these at the Thorvaldson Building awhile ago, though there is lovely gothic architechture all over the U of S grounds.
Also for inspiration I highly recommend checking out Offbeatbride.com and spending some time on Etsy as well. I bought all my wedding jewelry from a seller called Archeress, made some lovely custom designs. I highly recommend her!
